Comparing 2 sets of molecules

Hi,

I am looking for a way to determine if there is structural overlap between 2 sets of molecules. My idea is to do this in CDK fingerprint space, and then somehow compare the fingerprints of the 2 sets. Any suggestions for a workflow?
