I've just commited a bug fix to: trunk, 3.1, 3.2 and 3.3
The bug:
Rows where the target value does not conform to the active or inactive values are treated as false predictions.
Fix:
Rows with invalid target values are not included in the performance counts.
The fix is already available in the trunk and should be available in on 3.x builds from tonight.
